Here're a couple of options: FrameScript
(http://lists.frameusers.com/pipermail/framers/2008-April/011672.html),
CleanImport plug-in (http://www.electropubs.com/ez_cleanimport3.html).

I've used FrameScript -- a giant learning curve that's probably not worth
it if this is all you need to do. I haven't used the CleanImport, but it
looks like a good thing and I might try it out.

(I found both by googling "framemaker delete conditional tag across a book
file".)
