I would change it to  "Make sure pop-ups, javascript, and Flash are all enabled in your Firefox browser."  Nobody could argue the is/are issue in that sentence. Then they'll argue about using the word "all" - heck with them.

The main point to remember about grammar is, you use the grammar that is desired by the guy who signs the checks.  :-)
