I am guessing that you may have a rules contradiction somewhere, which may
lead to the messages not getting archived. Alternatively, try setting the
labels so they are not showing in the messages list (settings > labels).
The labels are also the reason why it appears as though the message is
getting deleted in multiple locations. It is actually only being deleted
once, but because of the different labels it appears as though it is being
deleted from different places.
The 'Skip Inbox' setting is actually, a command to archive those e-mails,
and move them into the All Mail folder.
Also try googling why Gmail filters are not archiving your messages, and
see what else comes up.
