Before deciding the tool, I suggest you to first analyze the audience to which the help is targeted to. By audience analysis I mean in terms of the medium, the audience will get to access the Help File.
When you say about creating help for web site, I'm assuming that the audience are very limited like a group of people(Customers or Employees) who come to your company's website to access some accounts or services.
As this is about a website which you want to create help for, I suggest you to go with Robo Help ( selecting Web Help or Web Help Pro depending on the size and complexity of the project.) and host it along with the website. Another benefit is, if you want to squeeze the whole help content into one single file later, like .chm or .pdf, it can be generated from the same project file in Robo Help.
