A great tool I've used many times for converting Word or other files is Logictran, at http://www.logictran.com

If there are any patterns you can determine in the Word docs (e.g. based on styles, content, or position of data in the file) then you might be able to do a programmatic conversion to XML, rearranging the content at the same time as you convert it.
Another lighter-weight but extremely useful tool is Search&Replace at http://www.funduc.com

With any programmatic conversion you'll probably end up creating a many-pass process to get from A to B, though.
