The settings present in the Table Designer apply to all tables with the same tag present in the document.
Local table settings can override the table format, however. To remove these, select the table cells, then choose Table > Custom Ruling and Shading. Mark all items, and choose "From Table" under Custom Cell Ruling (and under Custom Cell Shading), then click apply.

Also, the difference between what you specify and the result you see may relate to a table-wide override. When selecting "Update All" in the table designer, choose "Remove overrides" if a dialog box with that option shows up ("Some tables use format overrides").
