I, too, use sections. Offhand, I can't think of another way to separate the
footers.
Section division doesn't appear to be the problem. I'll troubleshoot more on
Monday.

I don't know if what I do is the "correct" way to manage the problem, but I
use sections. Each section can have its own page numbering scheme so I keep
the front matter and TOC in a section by itself, numbered with i, ii, etc.
Each chapter goes into its own section (using numbering scheme 1-2, 1-3, etc.),
as does the Appendices, Glossary, and Index.
