If you use Word's save-as HTML, then apply one of more of:

HTML Tidy, which cleans up bad HTML:
http://www.w3.org/People/Raggett/tidy/
http://tidy.sourceforge.net/

The Amaya browser/editor, which has a built-in HTML validator:
http://www.w3.org/Amaya/

The demoroniser, a program from Fermilabs specifically for
fixing Microsoft HTML's gratuitous standards violations:
http://www.fourmilab.ch/webtools/demoroniser/

That should get you to clean HTML.

But HTML is all ASCII text, so (with or without the cleanups
suggested above) you should be able to open it in any text
editor and use search-and-replace to your heart's content.
That should let you fix any tagging oddities.

Then read it back into Word and apply more tags as needed.
