Set your URL like this:

javascript: window.open("yourURL","WindowName","optional attributes")
for example javascript: window.open("http://www.google.com","Content","HEIGHT=800,WIDTH=600";)

keeping the WindowName constant in all your URLs should cause the new docs to open in the second window while keeping your TOC open, though I've not tested this fully. If you specify nothing in the optional attributes the window should open with the user's default settings. Specifying "_Blank" for WindowName should cause each doc to be opened in a separate window.
